The game story of Destroy All Humans 2 begins in 1969; a period set ten years following the arrival of the first character from DAH! ñ Cryptosporidium 137. By now, Cryptosporidium 137 is dead and his clone Crypto 138 continues posing as the United States President. The clone Crypto 138 is made from more complete Furon DNA and at times is referred to as "The Package". Crypto 138 is accompanied by Orthopox 13 (Pox for short), his commander from DAH!. Pox is killed when the mothership is shot down by a KGB Nuclear Missile

Crypto decides to avenge the death of his commander by deciding to destroy the KGB and the entire continent of America. Albeit, he’s actually very angry at the KGB for ruining the party he was enjoying at the time when KGB destroyed the mothership. In the course of his vengeance, he learns that the KGB has created a type of transmutating spore that causes humans to mutate into monsters. Crypto then decides to save the race by destroying the spores at their source and so the chapters begin. The game was launched for the PC as well as the Sony PlayStation 2 platform.
